What is the smallest geographical unit in your marks card?
Maps will default to the smallest geographical unit. If your marks card looks something like this:
...and you only want countries filled, remove Region, State, and City. One click on the Country pill should do the trick.

see below - you have 2 issues -
1 your are plotting Department not Country
and in your data all the US data points have their "City" name in the country and department field - it should be US in country then plot country

The problem is your department is actually not a geo role, it is the combination of country, state and maybe city as well.
What I think you could do is to use dual axis and duplicate department and set up the geo role as either state or city based on your own thoughts.
I take state/province role as example below
1st, duplicate the department as new dimension
2nd, edit the location by mapping department to a state and use dual axis
I just did two in the sample below

I have also same problem. I have city names of Turkey. Bu when creating map, it only show point not filled city areas.
