Aliases are stored in the data source connection, so when you replace the data source, you must reset the alias.
Do you mind elaborating a bit on why you are replacing data sources so frequently? Perhaps there is another way to tackle maintaining names.

Let all the sheets in the workbook load completely before you replace the data sources:
- Open the workbook in Tableau Desktop.
- Open each sheet, and wait for the sheet to load.
