Are you looking a local copy of the data source ("Junction Table Inline w DS FIlter") or a data server data source ("PUBLISHED Junction Table Inline w DS FIlter")?
The former should show the data source filters, that latter won't. In both cases filters are applied:

That is indeed strange!
Smartest thing to do is probably open up a support case.
But, in case you're not smart (like me), you can probably hack the workbook in a text editor to get rid of the data source filter so you can try again...
If you open the twb in notepad, you'll see a filter inline as part of your data source:
Delete the <fillter>....</filter> element and save:
When you open this sucker up again, you'll have removed the data source filter. Of course your extract was filtered WHEN you created the extract, so you won't see a big change when you're in Extract mode, but your result should change when you go back to live mode against Vertica.
Standard disclaimers apply: This technique is not supported and could do terrible things to your workbook if you delete the wrong stuff. Make a backup before you even consider playing with this idea
