I did some research on the error that was occurring. As a possible workaround please try making sure the extract is fully published before attempting the refresh as there have been issues reported with people trying to refresh while the extract is being published.

Our team is working with support on this and they have excluded this as a cause of the issue, so there might be other reasons why this is happening.
