Just wanted you to do some basic checks:
1.Did you checked again of the space available?
2.Have you tried establishing new connection through Desktop and then publishing the source and refreshing.
3.Restarting the server if possible.
4.Version of Tableau
5.Check data base password and priority of the schedule.

2.Have you tried establishing new connection through Desktop and then publishing the source and refreshing.- Yes, I tried downloading the data source but couldn't. when I tried with creating the new data source from desktop and publish it, it works fine.
3.Restarting the server if possible.- Why do we need to restart this? any specific reason.!
4.Version of Tableau -10.3.1
5.Check data base password and priority of the schedule. -priority is 1 and when I am trying to edit the connection and click on test connection, nothing happens. & when type the password again and test connection, still nothing happens( no message-connected/ denied)

Well there is no specific reason to restart however restarting will help in killing all unwanted tasks running in background.
After that can you increase the query limit and see if that can solve the issue.

if already a task running, then downloading issue has to be with all published data sources. why this is for some of them not for all.

May be extracts which are executed before this one are working fine.
Also size of the file can be an issue.
Have you restarted the server?

restarted and tried manually refreshing the extract. but again it got failed.

I Believe your extracts/ published data sources got corrupted. I don't have any handy answer to why they got corrupted, but recreating those extracts and published them will surly help you.
